The information about genetic variation besides morphology information is needed to get accurate superior characteristic of parental plant. Molecular genetic analysis of plants relies on high yield and high purity of DNA as well as optimized condition of molecular reactions. This study aimed to develop suitable protocol for DNA extraction from M. arundinacea leaf and to optimize condition of RAPD-PCR. Modification of standard plant DNA extraction by Doyle & Doyle (1990) consistently yielded good purity and quantity of DNA than that of Deng et al., (1995) method. Application of Doyle & Doyle (1990) extraction method in twenty-two garut leaf bud, representations of each regency in DIY, and two ginger plant leaf buds yielded DNA concentration from 244.14 to 1446.46 ?g/ml with A260/A280 ranged between 1.60 to 2.00, and A260 ranged between 0.09 to 0.57. In details, 15 samples had A260/A280 value from 1.82 to 1.99, 7 sample had the value of A260/A280 from 1.71 to 1.78, and the remaining two had A260/A280 value of 1.60 and 2.0. Optimization of PCR conditions for RAPD analysis of Garut was still needed because the applied PCR condition had not amplified all tested samples and the amplicons showed low polimorfism.
